If I remember correctly, FreeBSD 4.1 supports IPv6 of DNS transport.
I don't know much about FreeBSD configuration , but how about trying
to add the following in your /etc/resolv.conf?
nameserver xxxx:yyyy:zzzz:...
where xxxx:... is the IPv6 address of your DNS server.
