Migrate from 1.3 to 1.3.4 and move data from windows to linux

All,

	We need to migrate our 1.3 repository data from windows to linux and  
upgrade the version to 1.3.4. We use mysql data persistance and blow  
away the repository and workspace folders. Doing this is not  
recreating the indexes. When I repeat the same procedure for windows  
(xp and vista) as well for mac, it works. Any clues why it wont work  
on Linux?
