I noticed that everything (including workspace.xml) gets recreated (on
mac and windows). I am witnessing this issue on Linux (Fedora) that
the indexing are not getting rebuilt.
BTW, I have also tried deleting just the indexes, same behavior.

Could you list which directories you are deleting?
You should only delete the search index folders that Jukka mentioned,
ie. <repo-home>/workspaces/*/index. If you delete
<repo-home>/workspaces/* for example, the workspace.xml is gone that
is essential for Jackrabbit to pick up that workspace (and other stuff
in that dir that might be important, depending on the configuration,
apart from the data in the mysql).
