Because you are issuing the SPARQL query against the raw data instead of against the inference model whereas your API calls are against the inference model.
Try replacing: QueryExecution qe = QueryExecutionFactory.create(query, data); by: QueryExecution qe = QueryExecutionFactory.create(query, infModel);

Yes. If you need complete OWL inference then you'll need to switch to a complete OWL reasoner like Pellet, the Jena rule reasoners have limitations. However, for things like inverseOf they are fine.
