Every once in a while, Thunderbird just loses its mind. No idea why. But I will generally just rename my ~/.thunderbird directory to something like ~/.thunderbird.old and launch Thunderbird again.

It stinks, because you have to re-download your email, but it always clears it up.

Or, as others have said, look for a lock file. In my case it's under /home/thomas/.thunderbird/huvoz3fr.default-release/lock or /home/thomas/.thunderbird/huvoz3fr.default-release/.parentlock. See if deleting those helps.
