There have been times in the past where this is the case, but they're few and far between these days. Not saying it doesn't happen, but I haven't seen it close but not kill the process in a long time. But when it does do that, it will often leave the lock file and cause the error that it's already running.

That's pretty much the only time I've seen it happen. If you shut down your system while apps are running, there's a decent chance one of the apps will not close gracefully. I always just make sure I don't have anything running when I reboot.
