I think this is not possible, because Geany is an editor.

I would use TeX specifically ConTeXt to do this. This typesetting system will 
honor all changes of  numbering due to insertions. It is based on purely text 
files the output is pdf. May be not the most simple environment to start, but 
worthwhile considering. For general information look at
