Solved!
Somehow my .Spam folder was corrupted. There were messages in there
owned by root, must have been me getting things up-and-running.
- Moved messages from Spam to temp folder
- Emptied Spam folder
- Saw messages in Maildir/.Spam owned by root
- Removed .Spam from courierimapsubscriptions
- Deleted .Spam folder (rm -rf $HOME/Maildir/.Spam)
- Logged in to RoundCube (re-creates .Spam)
- Moved messages back from temp to Spam folder and removed temp folder

Forgot to mention that I'm running courier-imap 4.1.1,1 from the ports
collection
Tried getting more output in rc/logs, but was unsuccesfull in getting
anything helpful out of the files. Setting the debug-level to 8 only
resulted in a file console with kept repeating

What I noticed today is that there were 2 new messages in Spam, when I
used 'Check for new messages' the count disappeared from the folders.
Hadn't checked the content of the Spam folder yet.
