I'm not quite sure how you can specify a directory for genapp to generate a project in, but I have been modifying the template myself so I can help you with that.
Inside your local Maven home directory just create a directory called "template". Then in there you make a directory for each template you want to create. The best way to start is to extract the "default" directory from the genapp plugin JAR. It should be in the directory template-resources. Copy that over to your local Maven home directory and then you can start modifying the structure and configuration.
