The maven-jar-plugin-1.3.jar that ships with maven rc1 uses deploy:artifact
to deploy the jar which does not generate the md5 file. If you change the
jar plugin to use artifact:deploy - not only will it generate the md5 file
for you it also allows more flexible deployment methods e.g. file system
copy to a local repository maintained by maven proxy. The war and ear
plugins already use artifact:deploy so I expect the jar plugin will be
brought into line at some point.
The jar:install goal does not create an md5 file as it is not required.

For some reason, when I execute the jar:install and jar:deploy goals, a md5
sum is not created. Furthermore, I see no evidence of an attempt to create
one when I do it in verbose mode. I seem to remember that they were
created
before. Any clues as to what may have happened to my configuration?
