Ok, I've found the error (there should be no enclosing <manifest> tags around 
<manifestFile>). Sorry for the annoyance...

Any idea of how to provides one's own custom MANIFEST.MF file ?

You have to configure it:

<plugin>
        <groupId>org.apache.maven.plugins</groupId>
        <artifactId>maven-ejb-plugin</artifactId>
        <configuration>
                <generateClient>true</generateClient>
                <archive>
                        <manifest>
                                <addClasspath>true</addClasspath>
                        </manifest>
                </archive>
        </configuration>
