I don't know what is exactly you needs but maybe the jaroverlay-maven-plugin I 
started would fit them, it is not limited to java archives but can work with 
all zip files (not tarballs ATM).

The plugin is not finished but with some care it can do its work. I'm already 
using it in production.

The 0.1-SNAPSHOT version deployed in the repository contains the actual trunk.
