Hi David. I am not an expert in the cobertura maven plug-in, so I cannot answer if what you want to do can easily be done. However, if what you are looking for is a real view into what is happening across all of your sub-modules, you might want to look into using the maven dashboard plugin (found here ---> http://mojo.codehaus.org/dashboard-maven-plugin/). I am not connected with the development of this plugin, but I am a VERY happy user of it.
Also, I think I may be able to help you with the problem you are having with the site sub module links. The site plugin does not build links that are usable unless you are getting ready to deploy the site. To simulate that situation, use site:stage. This will create an entire site tree within the staging directory (which is a sibling to the site directory). I hope this information helps you get what you are looking for. Thanks.
