I'm not sure what a command line goal is. I think you mean it only works with phases, not goals.
But that's contrary to both the documentation and my experience using the plugin. The docs say that the <goals> element in the configuration takes a list of goals, and indeed, this works just as expected. For instance, I've added a couple of goals to the <goals> element, osxappbundle:bundle and launch4j:launch4j, and they work perfectly fine. It's only the wagon:upload goal that has problems.
