"Master document" is the keyword.
A "master document" is a structure that holds together several documents (that usually reside in separate files). You can compile de TOC in teh master document, for the whole manuscript, even across several files. I think that there is a way to cross-reference to separate files also. Look in User Guide and HowTos for Master documents.
