I am guessing but I think that the file associations are messed up. Why, I do not know but I do know that you can use Windows Explorer to fix it. Your problem is the opposite of what most people encounter so I do hope you will try what I suggest carefully.
Open Explorer and go to the directory where the files are. Select one that wants to open in Works and right click. You should get an option "Open with" and from there you can select OpenOffice.org as the application of choice. Repeat this until you have OOo opening all the files that are in appropriate formats. By this I mean anything that is not a Works file as OOo has no filters for Works.
