That is not enough information. The best would be to open a JIRA issue
with both PDFs, and the code you used to fix this, and the suggestion
you mention for 1.7.

The problem is that the overlay pdf uses a matrix which transforms the origin
to another corner and page.Rotate=0.
the other pdf uses a matrix which is based on page.Rotate=90.
After searching the web I found out, that someone else had the same problem and
has proposed a customization for v1.7.
If I customize the matrix for the overlay it works.
It would be helpful if classes in the pdfbox project like Overlay would supply some
extension points. All "useful" methods are private.
