One thing that sometimes helped when I run into these kind of problems
in the past with my USB card is disabling power management (something
along the lines of "iwconfig wlan0 power off", where wlan0 is device
name).  Though, PCIe cards shouldn't be suffering from that problem...

The miniPCIe interface has interconnects for both a one lane PCI
Express bus, a USB 2 port and also connections for a SIM card reader
interface (4 pins if I'm not mistaken)

Ouch. The autowake interrupt is processed in softirq context and indirectly
calls rt2800_mcu_request which uses a mutex ...

However, you shouldn't even get there since powersave is disabled in rt2800pci
by default. Did you enable powersaving manually?
