Found it for those wondering:
In the integrator add to
/chrome/content/sogo-integrator/general/custom-preferences.js
force_int_pref("network.proxy.type", 0);
0 = Direct Connection
1 = Manual proxy configuration (requires network.proxy.ssl and
network.proxy.ssl_port as well)
4 = Auto
