Tim, Perhaps I missed this in the early part of the dicussion. How are you calling SA? There was a bug reported right after 3.0.0 came out similar to this one and it ended up being incompatible software. I've forgotten the details but seems like it was a milter or something, are you seeing this behavior calling spamassassin or spamc from the command line?
