I've forgotten the details but seems like it was a milter or something, are you seeing this behavior calling spamassassin or spamc from the command line?
I'm calling SA from procmail (which is called via the .forward mechanism). Since this only happens with some messages, it's nearly impossible to test it from the command line (i.e. I can't reproduce it at will).
