im the ports maintainer for freebsd SA.
start over:
freebsd 3.2.x put the FACTORY sigs in /usr/local/share/spamassassin
user configs are in /usr/local/etc/mail/spamassassin
sa-update (automagicly) puts updated rules in
/var/db/spamassassin/{saversion}/updates_spamassassin_org
for 3.3x, SA does NOT have ANY factory sigs, so,
/usr/local/share/spamassassin isn't used.
example:
freebsd 7.1, using sa 3.31:
pwd
/var/db/spamassassin/3.003001
ls -lt
total 10
drwxr-xr-x 2 root wheel 2048 Jul 5 03:09 updates_spamassassin_org
