I've battled this one previously, but there never was any real resolution if I remember correctly. I think T5 should honor the order of added metatags with perhaps some additional tags like <t:t5inserts_its_metatags_here />. (And same for the added js + stylesheet + what not declarations.)
Likewise IE9 support wasn't top notch, so I updated prototype to version that supports IE9 + modified the tapestry.js as instructed in this list. There is a support library that Howard has made that replaces the js bits to add IE9 support, but I don't know where to find it? Nonetheless we all, T5 included, must jump when MS says so even if we don't like it, due to the massive amounts of users they have. If metatag ordering was fixed, everything would be fine, but for now the mechanism that IE provides for the site to be backwards compatible is broken.
