The documentation for the environment.permanentDirectory configuration parameter says this (in xwiki.properties):
"Note if the system property xwiki.data.dir is set then this property is not used." And xwiki.data.dir is set in start_xwiki.sh: # Location where XWiki stores generated data and where database files are. XWIKI_DATA_DIR=data XWIKI_OPTS="$XWIKI_OPTS -Dxwiki.data.dir=$XWIKI_DATA_DIR" So make sure you don't set xwiki.data.dir in your start script.
