Not sure but if I recall well, the skin files move into another directories. At least, the colibri.css should be in skins/colibri directory from now (don't remember for 5.4.4).
Also, Flamingo is the default skin on 6.3. You should ensure that Colibri is still the skin you're using. Hope this helps.
