First of all, the fact that you were asked which version you were upgrading from is not a good sign. Did you delete XWiki's permanent directory before the upgrade? This folder is outside the war and when you upgrade XWiki you normally replace only the war, so the permanent directory (corresponding to the 6.4.1 version you had before) should have been kept.
