Are extensions loaded in alphabetical order? What about moving all maps to extensions and changing the names of the extensions to load the maps in order you want? I know it is a real pain when you reach this point, but perhaps now is the time to re-organize the module and step up a version? I came to the same point with one of my large modules and removing all maps from main module to extensions made life so much easier. Each extension contains a map, the scenarios related to that map and any unique counters.
Another option is to host you module on another site and have the VASSAL module page link to it.
