The settings are for both the window size and the portion dedicated to the map are stored in the preferences, but they're stored silently based on the window size and position from your last session. If you don't exit normally, the preferences won't be saved. You can also open/close the Preferences dialog. If it seems like your Preferences are stuck in a bad state, you can try deleting the Preferences file and starting over again.
