I've had a similar problem since 3.x.x: At times paste between Windows host and Windows guest will stop working (either way). Shutting down all guests and restarting will fix it. Sometimes Close > Save machine state on all guests and then re-loading will fix it. Other symptoms: I use a command-line program pclip.exe which print the contents of the clipboard to the console.
