Jim is correct about the Application Agent - it is very flexible, so use it if you can.
Custom agents case cause support issues - Symantec officially only supports custom agents written by their Professional Services (Consulting) organization. If it is an Application Agent issue, it is going to be supported much better than a custom agent issue.
