I do not see any reason why this should fail (given that you stay with
the autotools chain).

Most important is to remove the reference to "doc/reference/Makefile"
from configure.ac when this file is not available. It is up to you, how
it is done (commenting out may be an other option).

The Makefile.am in the "reference" directory has a bug anyway due to a
missing "clean" arrangement. Currently you can build the documentation but
there is no chance to get rid of it by "make clean".

BTW I am currently working on an updated German translation via
launchpad (checks are not finished yet). As I found in the "Tools" menu
there are several keyboard shortcuts missing in the English text (starting
from "Create Waypoint"); less shortcuts are missing in other menues too.
May be you can fix this in the source code.
