This rule applies to distributing Vim as a whole.  For your "home use"
you can run a patched Vim in whatever way you like.

The intention is that when someone distributes a Vim binary with
changes, or a source package where the receiver probably won't check out
the sources, that the user of this binary is notified of the uncommon
changes.

If you patch your Vim yourself this notification is not needed.
