No. The only thing you can do is
- try contacting the author
- there is a "wiki" link (top right)
  Thus create a wiki page and say that you enhanced the script and that
  the new version is available at place XY
- use the pbulic git repos which were created by vim-scripts.org

If you're the author - yes. You can remove all downloadable items.

Its a hot topic. If you upload a plugin do you want others to appear and
change your version without asking? So you have to decide about when a
script is no longer maintained - authors may be on holiday ...

The maintenance of scripts is complicated because there is

Yes.  Join vim-addon-manager. It has a maintained list of packages in
vim-addon-manager-known-repositories.

I added the feature "deprecated because" - so you can tell users that
they should change and use a different package instead.

Its not perfect - but its available today.

The vim-addon-manager project also contains a list of related projects
(see doc/*.txt)

However vim-addon-manager is the only tool allowing users to specify
plugin dependencies - making it easier to share and reuse code.

Its no longer true that all plugins can be found on www.vim.org.
But it still applies to most plugins.

So I personally urge you to join the VAM attempt and be done - even
thought it does not have a nice web page yet I hope all users are happy
with it the way it is.
