It doesn't need both batteries to be alive. One is simply for PRAM, but the other kickstarts the PSU and must be working. You need a momentary 3V going from that battery to pin 15 of the power connector to start up (and ground to shutdown). Pin 15 is the last pin on the end of the connector with the missing pin.
If after replacement both your batteries are giving 3.5V (and it is getting to pin 15 when you hit the power button) then your problem must be elsewhere.
