Are you using gmail with POP or IMAP on your PC? If you are using POP you really need to switch to IMAP and clean up your gmail folder so that going forward your mail syncs properly. POP is fine with a single device, but if you are using two or more devices it just does not work well. I know some people say it is fine and you can set it up so one device, say your secondary device, leaves messages on the server so that only your primary device downloads the messages, but that still does not address the problem of truely syncing your mail. If you use POP and you send a message on yoru phone or reply to one then that message is on your iPhone in the sent items folder, but it will not sync back to the server and to your PC as well, ultimately the message you replied to will download to yoru PC, but it will not show that is was replied to. I don't use gmail, but I believe you have to log into your gmail account online and change it to IMAP there first, then set it up this way in Outlook and on your iPhone.

Unless I’m mistaken there is no good way to delete large groups of messages from the phone easily.
