You can't purchase Kindle books with the Kindle app or with the Amazon app. I think this might be due to some restriction Apple places on apps for purchasing content so that Apple makes sure it gets its cut but I'm not sure about that.
You can purchase from the Amazon site from Safari from your I device so the easiest thing to do if you find a kindle book you want to bye while shopping with either the Kindle or Amazon apps is to save it to a list to make it easier to find again to purchase at the Amazon site on your computer or your I device using Safari.
