Shane, all your apps will stay where they are after the upgrade. You should back up the device through iCloud anyway just in case you need to restore the device later, because of a corruption for example.

Hi All,
I am new to this list, and am glad to be here.
I am about to update to iOS six, but before I do, when I update, will my apps
stay the same as they are on their respective screens now? Or am I going to
have to do something before updating, to make them stay where and how they are?
I have my calendar and contacts backed up through iCloud, and when I went to
turn on iCloud backup, it said if I turn it on, that when plugged in to my
computer, my phone will no longer sync automatically with iTunes I guess as it
does now. So should I turn it on before I update?
Any feedback is welcomed.
Thanks, Shane.
