There is absolutely nothing wrong with letting your phone battery run down more to 20% or even less and there definitely is also nothing wrong with charging your phone to 100%. These new and advanced batteries have many safeguards built in and you simply cannot overcharge them, if you plugged your phone in at night and charged it all night the charging would simply turn off when the battery is completely full. If you do this and check in the morning you will see that it would say "100% on AC power". When it first reaches 100% it will say "100% charging" which means it is still topping up the last little bit, but when it says "on AC power" it means the battery is full, charging has turned off and the phone is now on power with a full battery.
