So,for those occasions when I do have to read email on my phone, I have my iPhone set to not delete from the server, and my laptop set to delete from the server. I notice after I have read and deleted my emails using the Mail app on my Mac, I would have to go onto the hotmail site and delete my messages from there. Easy answer, do your deleting on the computer. If your phone is set to use Pop3, you can go into the settings and tell it to leave messages on the server.
