I couldn't figure out if it was asking me whether I wanted to keep my
iPhone4 settings- which I did, or make whatever settings were on the iPhone5
the new default settings. I hadn't really set up the 5- so therefore the
question.

It does just what it says it does.  You have changed some settings.  It
wants to know if you want to apply these changes.  In other words, it's
giving you a chance to change your mind.  If you don't think you changed
anything even by accident, then choose don't apply.

Upgraded from a 4 with IOS6 to a 5C with IOS7 today. I'm in iTunes on the PC
and hearing a message, "You have changed settings for the iPhone- would you
like to apply these changes? Apply, don't apply." I'm not sure of the
consequences of either action. Would deeply appreciate hearing your
experiences with this dialog.
