Sounds like you have alerts turned on for Mail. You may want to consider
going into Settings -> Notification Center scrolling down quite a ways
and changing Mail from alerts to banner or off altogether. This won't
get you back to where you want to be, but it should keep your alerts
from popping up in the first place.
