Could it be that you're being asked to backup apps that haven't been transferred to your iTunes library yet? I get this message myself. This isn't the same as actually transferring your apps, so you'll keep getting this message until you go into the File pull down in iTunes and transfer your apps.

    When trying to do a full encrypted backup of my iPhone 5 using iOS8,
    I get a message saying that there are purchases on my iPhone that
    have not been transferred to my iTunes library.  I hit the space bar
    on "yes" when asked if I want to transfer these items before backing
    up, and get the tone that indicates that the process has finished.
    I try to back up again and get the same message.  Any thoughts?
