I would assume they are. I can't speak to an iCloud backup, but I've restored from an encrypted backup on my PC and my old text messages showed up. I'd assume this would also work for iCloud backups as well. You might want to Google the web for discussions on exactly what's stored in an iCloud backup versus a encrypted manual backup to be sure before proceeding though.
