try shutdown like this:
isql $PORT $USER $PASS verbose=on banner=off prompt=off echo=ON
errors=stdout exec="shutdown;"
I think, this is the way virtuoso should be shutdown correctly.
If you kill virtuoso, it will rollback more data while startup.
