It's not possible to switch back to per-server authorization file in
VisualSVN Server 2.6 however we'd be glad to help you with the issue
you've encountered after upgrading.

* What kind of software do you use that accesses the authz /
authz-windows file? Is is some inhouse-developed application or
publicly-available one? What is it's task? We'd appreciate a brief
description of the software you refer to.

* You can access (view and modify) VisualSVN Server repository
authorization settings via WMI (Windows Management Instrumentation)
interface: http://msdn.microsoft.com/library/aa394582
Have you considered WMI as an option?
