Well the one thing that I have noticed is that when the resolution changes
sometimes VNC drops the connection. When you re-establish it is fine. This
could be what is happening.
As to the other problem of ports.... My recommendation is change the
default screen. VNC starts up at automatic (display 0), you can unclick
that and manually change it to display 1,2,3,4 or whatever. Each one moves
the port up by one. So if your port 5900 is used then just use display 1
and connect to 5901 by specifying display on the client. (Same holds true
for the java client).
