The only time I've had problems with them were on machines that saved
the .vnc files from TightVNC, because RealVNC didn't have the encoding
that was set as default.

You might try just recreating one and comparing the changes that way you
can just change the other old one rather than having to recreate them.
I know more encodings are added, and the switch for Auto Select.
