What test tool are you using?  I'm not sure this is the best way to test
something on the remote machine, but you might try slowing down the
execution of the script so that vnc can keep up with it.  I know for
Rational Robot you can set the delay between script command lines, or
insert delays in the script itself.

In that case my only idea is that there might be a difference in search
path
or access permissions.

If you would give us more information on operating systems and VNC
versions,
the chance that someone else knows what to do might increase.
