I have been looking into this for a while.

Basically, if you have a SSH tunnel open for your VNC connection (which you are doing, 
right) you can direct the appropriate alert through the tunnel to the client on the 
other side.

A good place to look, at least for the Linux/Unix side, is NAS:

For Windows, it looks like you only bet is to use a 3rd-party software.  You can use 
something like MessagePopupII 1.5 (check download.com).

You could use several of the available remote application run scripts:

to force the server to run the beep batch script remotely on the client...again, 
through the SSH tunnel.
