Karl, What speed network connection do you have between the machines?
The Xilinx tools, if I remember correctly, like most other CAD type tools, seem to involve copious amounts of drawing layers of complicated diagrams, which could mean that the VNC Server or Viewer is becoming overloaded with graphical data and not having time to send mouse events. Network speed, viewer and server VNC versions and platform details would be useful to know, including any differences you've observed between 3.3.7 and 4. Thanks for the info provided so far!
